Whole-Cell Computational Model of Mycoplasma genitalium: Overview

The model describes the dynamics of every molecule over the entire life cycle and accounts for the specific function of every annotated gene product. We anticipate that whole-cell models will be critical for synthetic biology and personalized medicine. Please see the project website wholecell.stanford.edu and the Downloads page to explore the whole-cell knowledge base and simulations and obtain the model code. CellMiner - Home. Modeling stochasticity and robustness in gene regulatory networks

Abstract Motivation: Understanding gene regulation in biological processes and modeling the robustness of underlying regulatory networks is an important problem that is currently being addressed by computational systems biologists. Lately, there has been a renewed interest in Boolean modeling techniques for gene regulatory networks (GRNs). However, due to their deterministic nature, it is often difficult to identify whether these modeling approaches are robust to the addition of stochastic noise that is widespread in gene regulatory processes.

A Novel Network Integrating a miRNA-203/SNAI1 Feedback Loop which Regulates Epithelial to Mesenchymal Transition. Background The majority of human cancer deaths are caused by metastasis.

A Novel Network Integrating a miRNA-203/SNAI1 Feedback Loop which Regulates Epithelial to Mesenchymal Transition

The metastatic dissemination is initiated by the breakdown of epithelial cell homeostasis. During this phenomenon, referred to as epithelial to mesenchymal transition (EMT), cells change their genetic and trancriptomic program leading to phenotypic and functional alterations. The challenge of understanding this dynamic process resides in unraveling regulatory networks involving master transcription factors (e.g. SNAI1/2, ZEB1/2 and TWIST1) and microRNAs. Integrative Network Biology: Graph Prototyping for Co-Expression Cancer Networks. Network-based analysis has been proven useful in biologically-oriented areas, e.g., to explore the dynamics and complexity of biological networks. Investigating a set of networks allows deriving general knowledge about the underlying topological and functional properties. The integrative analysis of networks typically combines networks from different studies that investigate the same or similar research questions. In order to perform an integrative analysis it is often necessary to compare the properties of matching edges across the data set.

This identification of common edges is often burdensome and computational intensive. Here, we present an approach that is different from inferring a new network based on common features. Figures. A new biologic logic gate based on proteins can perform binary calculations, serving as the first "cellular calculator," researchers say. Google Goes Cancer: Improving Outcome Prediction for Cancer Patients by Network-Based Ranking of Marker Genes. Abstract Predicting the clinical outcome of cancer patients based on the expression of marker genes in their tumors has received increasing interest in the past decade.

Accurate predictors of outcome and response to therapy could be used to personalize and thereby improve therapy. However, state of the art methods used so far often found marker genes with limited prediction accuracy, limited reproducibility, and unclear biological relevance. To address this problem, we developed a novel computational approach to identify genes prognostic for outcome that couples gene expression measurements from primary tumor samples with a network of known relationships between the genes. Our approach ranks genes according to their prognostic relevance using both expression and network information in a manner similar to Google's PageRank.
